For me, the choice is kind of obvious. Waluigi Pinball has the best general 'theme'/concept, looks utterly amazing in every sense on a graphical level and has one of the best theme songs in the series:

 
I find it interesting how much Wario and DK's potential level themes crossover. Wario's Gold Mine and Wario's Shipyard could easily have been Donkey Kong stages, while Funky Stadium could have been Wario/Waluigi themed. My pick is Wario's Gold Mine.
 
Yeah, although they also share the unfortunate characteristics of having sod all to do with their actual franchises.

I mean, DK Pass and DK's Snowboard Cross had nothing do with Donkey Kong bar name (and a barrel cannon in the latter), while Wario Stadium had nothing to do with Wario in any game (bar a few icons on the walls). That might be what makes it easier to associate any of these levels with any character, because they don't really reference anything at all.
 
Wario Colosseum because it is just so much fun and I hope it returns in Mario Kart 8!
BUT!
Wario's Shipyard get's a VERY close second place for me. For one it's a really cool course in itself but it also references Wario Land! :D
