This is something that's always confused me about Wario Land 3 to be honest. It's made clear that the enemies in that game were transformed townsfolk or what not, as shown in the ending:
But that doesn't seem to add up for the bosses there. Most of them are in places that imply they've been around for a while, have abilities and designs that feel more suited to someone that already had that as their default form, and (in at least a few cases) outright appear outside of the Music Box World courtesy of Dr Mario 64:
Above: Jamano and Wolfenboss in their natural habitats
Above: Helio and Octo outside of the Music Box World
There's also a boss called Shoot that looks suspiciously similar to a boss from Wario Land II, despite the latter not being a victim of Rudy's magic:
Above: Shoot from Wario Land 3 vs Dunk from Wario Land II
So, what are they exactly? It feels weird for them to be transformed NPCs, given that some appear outside of their debut game and some have settings and designs and battles reminiscent of other characters from the franchise. But they also don't seem to be working for Rudy, given they hold some of the Music Boxes meant to keep him sealed away.
My guess is some sort of independent entities that perhaps didn't want Rudy to rule the Music Box World, and that presumably like being jerks to random people for little apparent reason. What do you think?
