For me the worst stage in Wario Land 4 is either Wildflower Fields or Pinball Zone. I just find them really boring and slow.
 
I'm gonna go with Topaz Passage because of The Big Board and Domino Row

The stages are fine, but they're a pain to backtrack if you fuck up.

Wildflower Fields is probably the least interesting thematically, and not too fun to play, while the likes of The Big Board are probably the most annoying due to the mechanics.
