As for an genuine answer that's not easy to pinpoint for me. So here's a two that comes to mind rn.

Milla Basset from Freedom Planet. Dogs are cute, chemist are... not usually that cute (no offence), but they make a good mix in this case. My fav character in the series, shy but brave, and cute but that goes without sayin.

Honey The Cat from Sonic the Fighters/Sonic Championship. You know, the sonic fighting game that no one remembers? Well she was only introduces in the 2012 remake as a hidden fighter, hidden in the code in the original arcade version, fits the bill for obscurity.

Are you sure? I mean, Penny Crygor is kind of cute, isn't she? Granted, she is omnidisciplinary, like her granddad, but in WW Gold, it seems that she is quite a learned chemist. (Though Dr. Crygor may disagree.)
There's also Mona, from Shovel Knight, whom I mentioned in this thread before, and has some "cute" traits as well, albeit being more on a behavourial manner. And yes, I know she's an alchemist, not a chemist, but in fictionland, there seems to be no proper chemistry in any pre-modern settings.

I was just generalizing, those are good examples tho
