Oh, I knew that! I'm such a nerd, I left the pause menu running in the background and I heard something different, it was weird... I wasn't expecting it!
The same thing happened with Luigi's Mansion, and I found another easter egg

Probably found through hacking. It's very easy to extract a resource (like music), figure out it's about ten times longer than it should be and then narrow down on anything interesting.

As for how the developers expected you to find it... maybe they thought someone would leave the game on pause, forget about it for a while and then wonder where the 'sorry' comment was coming from?

Shouldn't everyone have found this themselves? Wario's singing is so beautiful that everyone should've listened to it for hours.
