Well, the thing is, Shigeru Miyamoto has not ever had any involvement in the wario games, and, since warioware (and smash) are currently more popular, he thinks of that wario.
This also pretty much explains why The Donkey Kong Country Cast and the main Mario cast tend to get better treatment overall then characters like Daisy & Wario.
If he superivised them and was more involved in their creation, like Rosalina or Diddy Kong for example, they'll have a much higher chance of getting better treatment. whereas characters like Wario, Waluigi, Daisy, the Wario Land/WarioWare Crew and the RPG Characters,
All Characters that he had no involvement at all with their creation, will have a much lower chance of appearing. basically in a nutshell, a series wide version of the unfavorite.

Also, remember WHY Wario was created and why he took over the Mario Land series in the first place. Gunpei Yokoi and the team were sick of Miyamoto's creative restrictions.
